We analyzed demographic history of habu snakes collected from four Japanese islands, Okinawa and Amami-Oshima (Protobothrops flavoviridis), Kodakara (P. tokarensis) and Iriomote (P. elegans) using pairwise and multiple sequentially Markovian coalescent (PSMC and MSMC) methods. We found that Okinawa and Amami-Oshima populations share the similar demographic history, while P. elegans in Iriomote had much larger population size (> 4.5 x 105) more than a million years ago. We also commonly observed population size decrease in the last million years that can be attributed to the beginning of the last glacial period.
